Early morning better for small jets?

I am planning on a 2 hour flight from ONT to BOI in August. I want to take ExpressJet since it is only 2hrs and NO STOPS! Less take offs the better for me.
However, these are small 30-50 passenger jets. I realize they may be rougher. Should I try for early mornings to avoid the developing thunderstorms or will it matter?
Any suggestions or comments about these kind of flights, please let me know.

The very earliest flights in the morning are probably best, and try to sit on the wing if you can. Those will both help.
